check engine light and rough running

I have an 06 superduty 6.0 with 3400 miles. Just got a full tank of diesel and after about 40 miles I noticed a rough idle, shut down and then got check engine light started running worse. Replace the fuel fltr on top of the engine with new...when I changed the filter the fuel in that area was brown and thicker than normal. So I pulled some fuel out of the tank and it looks fine. I can see a ?fuel pump/fltr? on the frame rail and another smaller filter on the top of the engine near the regular one.
Can some one please run down the basics of what I should do:thanks
I really would like to avoid the dealer because I know a fuel related problem is not gonna be warranty.

Sounds like you're working on this in the home driveway,unfortunately I wouldn't touch anything on a new 06 with 3,400 miles,I'd immediately have it towed to the dealer to let them properly repair the truck since it's covered by a bumper to bumper warranty.

If I recall the 6.0L has separate fuel filter and water separator elements.

Filters / Fuel issues wont be covered under warrenty necessarily, its
up to the owner to perform the periodic maint.

that said...your truck has too few miles on it to need either filter changes or
draining (unless you got some bad fuel some where).

id take it into the dealer (considering youve got the CEL/MIL light
turned on now anyway) and let them sort it out under the 3/36 warrenty.

there is a filter & water sep, on the frame rail, that needs draining &
changing periodically. there is a 2nd filter on TOP of the engine (for fuel),
its next to the LARGER (oil) filter cap, both fuel filters should be changed
at the same time.

theres a brass plug in the side of the heater/filter/water sep. thats
on the frame rail...thats the drain plug...drain the the unit & change
the filter (filters are sold in kits which contain BOTH filters).

then change the filter on top of the engine too.

before starting the truck cycle the key 1/2 a dozen times for at least
30seconds each time (til you hear the pump stop)...this process of
turning on (but not starting) the truck will PRIME the fuel system
and fill the filter cavity(s).

then start the truck, it should idle and drive fine...

if you DONT prime the system youll get rough idle & poor power delivery/
drivablity & it may even smoke & stall

Thanks for the information. I have changed both of the filters and did not find anything major...some discoloration and minor debris in the frame rail / separator nothing in the other. I guess this means I am off to the dealer for them to diagnose it. They say it will be at least a week before they look at it:dunno I wish I could just get them to scan it and tell me what they think it is. I had my 99 7.3 for 6 years and never any real trouble.

Very rough at idle
lots of lag time to get going
eventually gets going with good boost
back at idle in gear feels like its trying to buck me out of the truck

any way thanks for the help...I will post when I know what the problem is/was.

get it towed to the dealer

stop call roadside and let em haul it in
if you changed out the filters and its stil ldoing it.
let ford fix it, you paid for the coverage...... use it
let us know what they said.

Powerboatr, took your advise and had it towed to the dealer I bought it from. Their service department tells me they have a big backlog of 6.0 powerstrokes and it will be a while before they can get to it. I called ford and they offered no additional help. I am really hoping that they will give me something to drive....

if its at the dealer and will not run and they cant get to it...... ask for a replacement car.
if your like me i get a free rental if it stays 24 hrs/overnight

if you have an extended service plan with ford, then they DO owe you a car
unfortunately it wont be a psd but it will run

I am not the extended service kind of guy. I have always just paid for repairs that were out of warranty. I think that I have saved money through the years doing it that way. (even if they say I don't get a loaner car) It does strike me that you only get a loaner on your almost 50,000 dollar three month old truck if you forked out another couple of grand for an extended service policy. In the end I guess you get what you pay for?

well i think even if there was problem relating to fuel, cant you get the gas station to pay for repairs, not sure?
