Also check the clamp on the positive terminal, driverside battery, at the auxillary terminal post (Best way I can describe it). I had some power issues crop up at the same time I had a HPOP STC failure. Made things interesting.
The Mechanic working on my truck found that the clamp was cracked at a point that was not easily seen. The clamp was loose and had built up a thin layer of corrosion on it. A bump or rumble was all that was required for it to make or break contact. At best it was a high resistance connection.
Lift and clean the ground terminals at the frame, Lift and clean the battery terminals, clean the posts as well.
Even if this is not the root cause it is a good practice and will eliminate power supply issues from your troubleshooting list.
The post I mention provides 12 Volts to some of the stuff you are talking about, not all of it though, I think. As others have already said (and its good advice) have the batteries load tested seperately. If one is bad, change both, save the reciept for them, I like to keep them in my owners manual, so when they need to be changed 3-5 years from now you have the paper work to get the core charge back.
I bet you'll find this is a relatively easy fix.
