truck running like crap! please help

here's the deal i've got a 01 7.3 powerstroke, with a 6 position chip. I started up the truck today and let it warm up and took off up the road ran fine at first, then it started shaking and i was having trouble going above 30 mph. drove back home, shut the truck off pulled off the positive battery cable waited about 10 min. started it back up and it ran fine, then tonight it did it again so i took off the pos. cable again and waited, now it still running and ideling rough as hell. this started with the chip in the 80 position, turned it to stock when i restarted and still nothing.
whats the deal
after posting up on pirate4.4.com (thread here http://www.pirate4x4.com/forum/showthread.php?t=523805) and getting some feed back
I then borrowed by friends superchip programmer and ran the diagnostics and got codes P0603(normal for chip) and code P1316 which is an IDM code,
I've also heard it still could be the CPS or possibly a loose connection in the IDM harness or the
Under Valve Cover Harness, but I don't know where this is located, which side??
any help to this newbie is greatly appreciated

there is an under valve cover harness on each side, and if I recall correctly, the connector is what is prone to problems, though I don't have any firsthand experience dealing with them.

i'm getting ready to pull them off right now
any tips on gettting the intercooler pipes off?

well, i pulled off the driverside valve cover today... and sure nuff' the harness was loose, plugged it back up, and put the valve cover back on and it was running like a champ again.
I did blow a intercooler boot off though on my test drive, put it back on and all is good,
any tips on keeping the boots from blowing off, i havn't gotten it above 12lbs. of boost since it blew off, i'm a little leary of laying into it too hard???

Get all of the oil residue off of the pipes, boots, and intercooler before you put it all back together. Look in the wiki for CCV relocation. That will help the oil residue problem.
