02 7.3l The overdrive off light is flashing on end of gear shifter. Any Ideas would be helpful. Will it throw a code to the computer that I could check?

Yes, it should through a code. Your transmission needs attention.

And maybe even a code for your Vehicle Speed Sensor (VSS), on the top of the Differential too ?

I would still read the codes and see if it is the VSS or something else.

does the light stop flashing when you turn the truck off and restart the truck?
If you have a code reader that will read the codes from the PSD you will be able to see transmission codes. If you do not keep in mind that AAmco shops (at least around here) have been advertising a no charge computer diagnostic, without a doubt they will have the computer that will interface if you do not. Autozone and $100 OBD-II scanners will not work.
The common ones on these trucks are Torque converter slipping & VSS. Quite a large difference in prices
