    You could just re-seal the bases with weather resistant silicone like http://www.builditsolar.com/References/Caulks/Silicone%20II%20Window%20&%20Door%20-%20TDS%5B1%5D.pdf which has been sealing the cab roof lights on my Excursion for 10 years without a hitch. No leaking issues around the door...

    Glassdude,does the AC compressor still cycle on and off normally after the shim removal? My 02 Excursion is due for a freon top off or a straight up pull down and recharge.

    Leaky cab roof light? Perhaps a leak with the windshield sealant between the glass and frame? I would set up a water sprinkler spraying water over the top of your truck simulating rain,hop inside with a bright flashlight and trace back where the water is coming from.
